i've had a problem like that once...each channel on my amp was blown in it's own special way...not sayin' it couldn't be sumpin' else...but you can have a shop benchtest it for ya to make sure..

Try setting the gains on your amp lower. I had a similar prob on a Chevy PU, I suspected the X-over but never got around to replacing it, turning down the gains seemed to make it go away, also check the ground.
