is it common to have different voltages from one
side of the rca to the other. left and right

Well if it's different when you're playing a constant sine wave then the balance is not right. If your HU's balance is in the center and it still do this then something's not right with your RCAs or even the HU itself.

How much of a difference are you looking at?
Are you playing a constant tone while your looking at the voltage?
