Well my friend just got a cd-player put in and he got some subs as well. Well for some reason when he changes tracks it makes like a light pop noise, you can hear it coming from the speakers. What could it be? Bad ground? crossed wires? Im thinking it has to be somewhere in the cd-player, maybe bad ground or crossed wires. Anyone have any ideas?

Check the ground for the CD Player. If that ground is good then its something internal on the CD Player.

How high are your amp gains? If you have room to turn them down and turn the deck up higher adn not lose any output, do it. Cranked gains are the number 1 cause of noise..
