I am going to put 2 twelves in the trunk. I want them facing to the back of the car and the box to form a straight wall so you can't see the wheel wells. I'm going to mount the amps on the top of the box with ports firing up on both sides of amps .Then remove reardeck and build one with a box built on each side for 6x9 having them fire forward to front seats and cover between the speakers with grill carpet. My question is do I have to build box in car because I want it as close to the reardeck as possible?

No, you don't have to build the box in the trunk of the car. Plan the job throughly and consider all the points of how to approach the installation the install will turn out much better and you won't waste time or materials on half a**ed mistakes. Remember the 6 P's: Proper Planning Prevents P*ss Poor Performance.

Tutall you can get a big peice of carboard and cut it out to fit pretty close. Just goto any furniture store and they will give you all you want. BTW I like them 6 P's : )

since I am building a new reardeck and am going to have a space for the sound in trunk to come through into the cabin do I need to have it a certain size opening and seal the trunk from the cabin as well(fold down back seat)?

I would make sure that the trunk is sealed from the cabin (as if the seats were up) and just the ports acting as a bridge between the trunk and the cabin for the bass to escape to with more ease. Also, make sure that you baffell the 6 1/2s or 6x9s that you put in your rear deck (you don't need components back there, just a nice set of co-axials or even just mid-bass/range drivers) for rear fill. The bass wave, without a baffell, would cause some serious distortion and possibly blow your rear fill speakers out = bad.
