I have done many sys. with multiple amps and have always fused the main at the battery and used a fuse/distribution block. At the distribution block I have always hooked up my Caps on the battery side to help the whole sys. Now I am scaling down just a bit and only using one amp. I am fusing at the battery and at the amp but what side of the fuse should the cap go. The cap is mounted only about a wire distance of a foot. I can essaly fuse the 4ga. before the cap or the 8ga. Between the cap and amp. All the manuals show only the one fuse and it is before the firewall. For total protection it almost seems a guy should use 3 fusing point when using a cap.

Since your second fuse is simply to protect your amp, you will want it close to your amp, however I don't think it will really make a difference what side of the Cap... I pesronally would put the Cap between the amp and the fuse, but keep the fuse close, 18"-24" from the amp...

On single amp systems I usually just have the under hood fuse and have it do all the fusing duties.

Generally it is good to avoid fuses between the cap and amp.
