Its already been asked for an S-10 but seeing as a 4RUnner would have more room, any designs they will be 2 12" Kicker CVR's and a 1200 watt Hifonics Brutus

I'd say build the box to 5.5cubic feet GROSS. with a slot port 75sq.inches and 20-22inches long.
Subs facing up, port facing back.

If you want something smaller, build to 4cf Gross, with a slot port 60sq.inch, about the same length

what are the maximum dimensions you can use and still be under the window line? and how much of that are you willing to give up?

Option#1. Box all along passenger side.
EXTERNAL dimensions--
16"Wide(driver side-passenger)
18.25"Tall--double layer top for strength
37"Long(front-rear)
port opening ends up 14.5"W, 4-5/8"Tall, 25"deep
port facing back. subs facing up, countersunk through the top layer.

or option#2
This box would just go across behind the back seat. doubling the baffle might be another good idea
go to http://www.reaudio.com/speaker_box/LPort_Box_Calc.html

Enter the following numbers
Box width----38
Box height---16
top depth----17
bottom depth-17
thickness----0.75
port width---4.625
port length2-13
