It says in the rules that in a trunk vehicle, subs may be mounted in the rear deck. It also says that the rear folding seats must be fully functional. I would have the subs firing thru the folded rear seats with the box the same size and shape as the opening (keeping the seats fully functional).

Is it legal to have the ports/vents mounted in the rear deck?

as long as they dont go above the original height of the rear deck then you shouldn't have any problems
