It seems like whenever my charge on my battery is a little low I get a small amount of alternator whine. After driving around a little and topping the batteries off the whine goes away. This is after sitting playing music for a while. Anyone else notice this?????

maybe it's just your alternator straining to keep up. maybe you got some leaky diodes.
