The boxes it recomends are to provide the smoothest response. For instance the sealed boxes are optimized for a .7 Q, which indicates a fairly smooth response. The ported boxes are optimized in a quite similar fashion. Also these programs are predicting response in an open environment, which means not in car. Cars provide a transfer function, which increases low bass response because of the limited space. You need to have an idea of what the car will do to your enclosure to design a box on your own. Or just go by what the manufacturor suggests.

WinISD doesnt come up w/ good box starting points.... It's "AI" is'nt very advanced! - but hey what do ya want for free ?
Just diregard the starting point and plug in a box that fit's your space requirement's / and your desired Fb (box tuning frequency)
Once you start w/ that the Graph on Win ISD will give you a good idea of the responce you can expect.... especially usefull in win ISD is "Port mach" indicator --- it'll let ya know if your port size is too small.
If you want a box design program that will give you excellent starting points Bass Box is the way to go. - That program will do evry thing but cut the panels for ya. ( it will tell you what size to cut them) You can buy the basic version for $70 (i think) at partsexpress.com
