Ok, I've decided to do the Cut-Through on the Lightning. I already have a fiberglass toneau and Bedrug carpet bedliner. For the sake of saving some time I purchased a vented Subzone HP112 enclosure that was designed for my 12" Orion H2 sub(It's 1" MDF so it should hold up fairly well).

My thoughts are that I will only make the cut-through large enough for either the port or the sub itself. Which would be best, if you look at the enclosure the sub is mounted on the opposite side of the port. I am going to leave the stock carpeting on the back wall of the cab, so that from inside the truck you will not be able to tell that there is a cut-through. Also should I seal between the enclosure and the bed of the truck? Thanks Guys!

i dont think that is going to work well with a cut through because you need the port and sub facing the front and seal the box to the inside of the remaining lip on the bed so you dont loose any sound back into the bed. i have a 2000 f-150 ex cab and i also cut mine out with 4 12,s. you could cut out sub hole out on port side and then mount the piece you cut out on the other side to cover the factory hole. then cut out cab to match the box
