So here is my deal i am a newbie and trying to get the best sound out of my system. I bought the Jeep with this already installed but I want to see if its possible to get deeper base out of it. I have (2) JL 10W3v2-D4 (sealed box) and 1 JL 500.1 mono block amp. downward fireing. 2.My Low-Pass filters here are my choices Off/12db/24db and what Hz would you set these at 40 - 200Hz

Since these are dual 4ohms subs and the 500.1 is most likely 1ohms stable you'll want to wire the coils all in parallel. ++ and -- and same to the other sub.

those are JL, not JBL. Mr.Crowley-the JL 500/1 is not 1ohm stable. It's 1.5-4ohm. Wiring it at 1ohm will turn on the low impedance protection, and if it does work at all, it's likely to get damaged. Also, the jl amps may give say they give you the same power from 1.5-4ohm...but actually, they will give you slighty more power at 4ohm, and cleaner. If you ever see a JL slash or HD amp on a powercube measurment, on lower impedances they taper down faster and have less at lower frequencies. and the damping seems to be higher at higher impedance.
The best option is to series the voicecoils, then parallel the subs back together. On the JL link, look at the option titled "2 DVC drivers with Voice Coils in Series / Parallel." Set the crossover for about 85Hz, 12dB to start, then adjust slightly from there.

for deeper bass, you would need to do a ported box. You may not have room for that though. You'd need 2.4cf NET, and about 28sq.inches of port, about 17" long. so 2.4cf plus the port and bracing volume
