Okay, next year I'm going down to 1 alternator, externally regulated... and I want to do a 16 volt system in back; yet have the 12 volt up from for the vehicle....
How will I be able to run this (and have it charge from the alternator)????

Will I need to have a switch to flip from front to back, or what can I do????

We have set up a similar system on a dB Dragster. We are using a relay (of rated capacity) to turn on and off the charging to the front battery. Therefore, during a burp when the voltage is up around 16 volts, the front battery and ignition system is safe, and then afterwards, when the voltage is back at 14, the front charging is re-engaged. Just make sure to watch those potentiometers that control charge rate. Imagine bumping it on accident and sending 18 volts to your ignition system! May not be pretty

why two voltages?

Last year i did an Ohio Generators alt externally regulated and when driving it, kept it at around 14-14.9, which factory wiring can hold all day long, but when competing i cranked it to to 16-17.

your factory wiring should hold that at your <2000 rpms fine for while. I was using a pioneer P1R and it shrugged the extra voltage off.

just don't forget to turn it back down to 14 before you cruise down the road at 5000 rpm. then you might run into some problems.

another way, is to get a voltage limiter. keep the alt pumping out 16 volts to the power system, and stereo, while only feeding <14 through the car.

why two voltages? It's called Murphy's Law - I want no chance of blowing an ignition coil apart while holding the voltage up higher. Plus it only takes one mistake. Mostly I chose the way I did for the dB Dragster for safety and a "guarantee" of no problems. Taht's All

Those are exactly what I'm looking for..
I do have a Stinger 200 amp relay, and I assume thats exactly what you were talking about. It wouldn't be a bad idea to put a voltage limiter up front for good measure though... like they say, one mistake....

Murphy's law- anything that can go wrong will go wrong

Finagle's addendum- anything that can go wrong will go wrong, and at the most inopportune moment
