Ok here is what I want to know. Say if I have a sub that is rated at 300W rms and an amp that is rated at anywhere from 300W-400W, do I have to set the gains down a little or can I just turn them all the way up being that the subs output and the amps output match up?? And how can I know exactly how much or as close as possible how to set the gains. In my case I will be using a trio of JL 10W3, 250W each and a crossfire amp, 1000W class D. So each sub would be getting about 330-335W, so do I need to set the gains down and if so by how much??? half, quarter, full, etc. And I have also been told that the JL subs can handle much more than what they are rated at.

This is the easiest way to set gains with the cheapest test gear out there - your ears (also the best test gear incidentally).
Turn the gain all the way down. Put in a strong CD and turn the volume about 80%. Turn up the gain until the sub sounds bad and back it off a hair. Done.
