I am looking to purchase a four.1. My clarion deck has three outputs...front, rear, and sub. Which set of outputs do I run to the four.1. And where do I put the crossover and stuff. thanks

You put the front an rear rca's from your clarion into the 4.1 The 4.1 makes a sub out put so you don't control the sub from the clarion anymore. You tweak the bass from the 4.1 If you have a 1 and 1/2 din size in your dash put it underneath your radio. I have seen them inside armrests also. Good luck with it

Actually, both the Three.1 and Four.1 only have 2 channel audio input. So you'd only be connecting one of the three sets of RCA's to Four.1.
I opted against the Four.1 and got an old school AudioControl EQQ (Performance Match Series). It has 4 channel input/4 channel output 12-band EQ. It's identical to a pair of EQL's (not EQT's--I know what I'm talkin' 'bout here) accept it doesn't have the 31.5Hz EQ band. I use the 4 channels to control my front stage: midbass and tweets on one pair; midrange on one pair. This allows me to fade the vocals in the midrange down so that the vulgarities of my rap music don't offend everyone within earshot distance.
If you wanna use all three of your head unit outputs, the best bet is the EQS. It's six channel input/output. They go for $220 right now on Ebay (*new*).
Feel free to email me if you need more AudioControl help. I studied those damn online manuals for about 6 weeks before I decided which units would best suit me.
